Be prepared with lots of different baitfish imitations. Popping types....heavy eyed types...little ones...big ones. Clousers and decievers with asst. weight should do fine. Also a few crease flies and/or poppers of some sort.
If you can get your pangero to get a bunch of bait, I'm sure it'd help bring fish to the fly when in the deeper waters.
One important thing if fishing from the beach is a stripping basket. Waves/current will put your fly line everywhere you don't want it. If you get into toothy critters, wire bite tippet is good to have.
I've never heard of bonefish in Loreto, and as far as I know, there are very few bonafide "flats" to stalk fish on. Wind will dictate water clarity usually...so hope for calm weather.
For equipment, a 7 or 8 wt. would be the smallest rod I'd have...up to a 10-12 if you target billfish or tuna.
For shore fishing, I'd have two lines, one floater for poppers and shallow water fishing, and one shooting head system with T-14 or similar to get deep FAST.
Coolest thing about fishing down there... ya never know what you're gonna pull up!
