It is legal to fish the river anywhere that the season is open. The problem is access.
Upstream of the Hwy 20 bridge there are only private accesses. You can fish upstream, but technically need to stay down at the river's edge when you walk in (within the infamous mean high water mark). Or, join the 'club' upstream there, or get access granted through the UC property. But anytime you take one of the trails off of Timbuctoo, or take one of the trails through the quarry or over the rocky hill - you are indeed trespassing.
When in doubt - stay at river's edge, or use a boat. I have sometimes headed upstream by walking and towing along a pontoon boat, using it to ferry shore-to-shore to work my way upstream. Then us it to float and fish back downstream.
